I have a quick and easy question regarding the coordinate system. I understand when loading a new file the program shifts the coordinates to the local coordinate system. However when saving a file, shape in my case and loading it in another program this one does not recognize the coordinate reference system so it asks me to indicate it, to wich I chose the CRS with wich the original file came. When saving a file does it maintan the local coordinate system used in CC? Or does it shift to the system with wich the file was created originally?

CloudCompare reads the coordinates (and only the coordinates), then it translates them (if necessary) before letting the user work with the data, and eventually it translates them back to their original values when exporting the data. So the coordinates should be the same before and after.
If the input file contains additional information (such as a reference system for instance) then sadly it won't be kept (as CloudCompare doesn't handle this kind of information).
