I used the "Align (Point Pairs Picking)" tool to align two lidar scans of a forest and am having trouble saving the aligned point clouds.
The tool worked very well and I have the two point clouds properly aligned in a BIN file, but whenever I attempt to merge or save the files, the point cloud that was translated loses its transformation and is saved in its original (incorrect) position.
I am using CC 2.6.1 64 bit on Windows and have tried to save the translated file in every export format possible, but have still had the same problem. I also tried writing the coordinates to a scalar field, but that did not seem to work either. These point clouds were time consuming to align, so I hope we can figure out a solution!

That's odd indeed. If you say it works with BIN files only and not with the other formats, then the only reason I can think of is a mismatch of 'Global shift' information. Does one of the cloud has big coordinates?
Can you check that both clouds have the same 'Global shift & scale' information? Use the 'Edit > Edit global shift & scale' tool. Both clouds should have the same 'shift'.
