Hello, Daniel.
Anaglyph stereo modes were already supported in Cloudcompare, so maybe it is not hard to add "side by side" and "top and bottom" formats in stereo mode, isn't it? Many 3D TV and headsets support these two stereo formats, then the stereo 3D models will be easily viewed by these equipments.

Well, we already manage the left / right side by side mode (for the Oculus Rift). But I guess there are some more constraints depending on the glasses / screen you use?

I ever used sony hmz-t2, epson bt-100 and bt-200. They all support side by side stereo mode. Just show left and right images at the same time on the screen and output the screen of computer to these headsets. That is all.
I never use oculus rift, so I don't know why the SDK is needed for the stereo mode of oculus in Cloudcompare.
