Cloud points alingment

I have a question regarding the alingment od point clouds. Is it possible to align two ponint clouds at a specific distance and then measure the difference?

What do you mean by 'specific distance' exactly?

You can register point clouds, you can compute the distances. You can even translate the clouds by a given quantity. But I'm not sure what you imply exactly in your question ;)
