Restricting the ICP and Comparison

Is it possible to designate an area of interest for both the fine alignment and the mesh-to-mesh comparison?
My situation is that I have a large scanned mesh that includes a CAD mesh and some other stuff. I'm trying to align the meshes using only the part of the scanned mesh that corresponds to the CAD mesh. Is it possible to crop the scanned mesh selectively, or to designate an area of interest that should be considered in the calculations while the rest is ignored?
