Can you maybe share a screenshot of your current result?
(and mind that the C2C tool will compute the distances from all the compared point to the reference points. Even if a point has no equivalent in the compared cloud, the C2C tool will find the 'nearest' one in the compared cloud and assign the corresponding distance to it.
To cope with these issues, I would advise to segment the compared cloud to have only overlapping parts with the reference one), or to use the more evolved M3C2 tool.
