Rescaling / Rotation/ Converting tracking data of points cloud to metric Coordinates of Real World

I'm new in this great software and i need some guidance:
I have a tracking system in a wind tunnel (of flying animals) that generates 3D plots of points cloud (each point represent the location of the animal by x,y,z). My problem is that the values of the points are not corresponding to the values of the real world, due to the effect of cameras' calibration. Moreover, each calibration generates different coordinate system thus it is impossible to compare among all observations.
Yet - in each tracking the x,y,z values 3 constant triangular point are taken as a reference.
My question is how to convert the values of each plot to the metric coordinates of the real world?
